The year is 2314 AD, two years have passed since the defeat of the Innovators and the exposure of the A-Laws' crimes against humanity. The A-Laws have been abolished and their infrastructure integrated into the Earth Sphere Federation Army. However, the world's exposure to GN Particles has resulted in many people awakening as True Innovators. Celestial Being has returned to the shadows to rebuild and quietly observe the infantile peace. However, an abandoned probe from an expedition to Jupiter 130 years ago approaches Earth bringing a new crisis with it, one that threatens all of mankind. While Celestial Being begins their final mission to save humanity from an unimaginable threat, Gundam Meister Setsuna F. Seiei is about to discover the true purpose of his evolution as an Innovator. An organization dedicated to eradicating war named Celestial Being, begins demonstrating the power of their new "Gundam" mobile suits by interrupting the AEU public demonstration of its latest unit.
Celestial Being starts their second mission with the Gundams that are sent to the old Sri Lanka to intervene between the three-century-old dispute between the majority Sinhalese and the minority faction of the Tamil Tigers.
Sergei's mobile suit team intensifies its assault on the Ptolemaios and the Gundam Meisters. As Setsuna and Lockon work together to shield their mothership from the attacks, Allelujah and Tieria are caught in the enemy's trap.
On the verge of defeat, the Gundam Meisters are saved by the unexpected arrival of Celestial Being's second team. The newcomers introduce themselves as Johann, Michael, and Nena Trinity, the mysterious pilots of the Gundam Thrones.
While Setsuna engages in combat with Ali Al-Saachez, Alejandro set off a system trap that unlocks the 'Trans-Am System' on the four original Gundams, giving them access to the full power and capabilities of their GN Drives.
The Ptolemaios is attacked by an inbound UN assault force of GN-Xs and the Throne Zwei. While Virtue found itself bombarded from all sides and Kyrios is struggling against Soma Peries, Lockon decides to launch with the Dynames.
Alejandro Corner joins the UN forces in a large golden mobile armor and starts to fire a massive particle cannon at the Ptolemaios. One by one, the members of Celestial Being fall in battle.
Setsuna bypasses Alejandro's GN Field and defeats him, but then Graham appears in his GN Drive-equipped Flag and battles the weakened Exia. Meanwhile Allelujah fights against Sergei and Soma's GN-Xs.
