Ibara Naruse és barátai, Aoi Fukasaku és Taeko Nomura első pillantásra átlagos, gondtalan középiskolásoknak tűnnek. De az utcák, amelyeken járnak, a céljuk és a környezetük minden, csak nem átlagos. Ahogy haladnak előre, a trió egyre mélyebbre kerül Tokió egy lakhatatlan változatába, amelyet egy 20 évvel ezelőtti nukleáris katasztrófa pusztított el. A Dispatch 3rd Special Force Coppelion, azaz az Egészségügyi Csapat részeként Ibara, Aoi és Taeko a Japán Földi Önvédelmi Erők (JGSDF) és Onihei Mishima ezredes támogatását élvezve kutatják át a hátborzongatóan csendes utcákat túlélők után. Az utolsó megmaradt emberek megtalálása és a JGSDF helikoptereinek evakuálása mindennapos feladat a lányok számára. De ahogy munkájuk halad előre, Ibara és barátai kezdik megkérdőjelezni saját emberségüket - nevezetesen, hogy ők maguk hogyan képesek túlélni Tokióban védőfelszerelés nélkül.
In the not-so-distant future, a catastrophic event has turned the old capital of Japan into a wasteland, forever changing the lives of its people. Decades later, three schoolgirls set foot into the now forsaken city.
The girls encounter a man searching for his missing child. Hearing that the child may have wandered into a dangerous area, the girls rush to find the child before it’s too late.
The Coppelions meet the man whose been delivering supplies and radiation suits to the survivors, Doctor Denjiro Shiba, which the girls learn from Onihei was the scientist who design the Tokyo Power Plant. Feeling responsible for the meltdown and how not all the survivors could escape Tokyo, Dr Denjiro tries to make amends by helping the survivors. However, with high level radiation spreading recently, Dr Denjiro and his assistant Kawata are unable to deliver supplies to the survivors which led them to call a distress signal for help. The Coppelions decides to help Dr Denjiro rescue the other survivors after he agrees to surrender himself to the authorities. Ibara tries to rescue a "Granny Ayame" from a museum but discovers she's been kidnapped by two black suited men for seeing them. Ibara tracks them to military airfield where the men tried to bring Ayame into their B2 stealth jet. A gunfight ensues where Ibara manages to rescue Ayame while the men fly off on their jet. Wanting to question them for answers, Dr Denjiro and the Coppelions chases the jet on a jeep with Ibara armed with a rocket launcher.
After a wild chase which the jet attempts to kill them, Ibara manages to shoot it down which crash lands into a lake stadium. When the Coppelions arrive at the stadium, the mercenaries have just died. As they investigate the jet, they discover barrels of radioactive waste in the lake which they know realize what is going on. The mercenaries were working with Yellow Cake, a recycling waste company who have been secretly dumping radioactive waste from around the world into Tokyo, which has cause the recent rise in radiation levels, knowing no one would be coming there. Ibara becomes angry upon learning about this while Dr Denjiro feels everything is his fault and wants to atone himself. Fearing the Dr Denjiro might kill himself, Ibara tracks him at a shrine only to find him removing his helmet. With only ten minutes before the effects of the Ether's anti-radiation is gone, the Coppelions quickly drive him to the airfield to be evacuated by Onihei. However, the helicopter has yet to arrive. Dr Denjiro tells everyone to just let him die to atone for his sins but Ibara refuse. With a few seconds left, Onihei's helicopter arrives where he throws another Ether bullet to Ibara to save Denjiro. As the helicopter gets Kawata and Ayame on board, Onihei helps Denjiro get on board despite the Doctor was responsible for his family death during the meltdown. Denjiro apologies to girls for the world they now live in and gives them a list of the other survivors in Tokyo. As the Coppelions continue their mission, Aoi and Taeko assures Ibara they will always be there for her.
The Coppelions head to a JAXA facility to rescue the next group of survivors only to encounter a transport driven by Gojiro Kajii and his pregnant daughter Ibuki being attacked by the Ghosts of the 1st Division, a group of JGDF soldiers who were left behind after Tokyo was sealed off, who have now started attacking other survivors. The Coppelions manage to rescue the Kajiis where they are picked up by their friends from the JAXA facility, Oyakata Kurobe and Gennai Ishikawa in an AMV. Taeko is shot protecting Ibuki and Ibara requests a medevac for the two. However, the Prime Minister, upon learning the remnants of the 1st Division are still alive, refuses to send any rescue until the 1st Division is eliminated. With Onihei unable to help since he has to attend an important government conference that will last three days, the Ibara and Aoi decides to stay with the JAXA survivors at their home in the "Planet", a giant dome filled with a no-radiated plants and water. Meanwhile, Onihei orders Coppelion Haruto Kurosawa of the Cleaning Team to help Ibara.
As Haruto heads to Ibara's location, Aoi gets captured by the Commander of the Ghosts. The Commander demand that the Coppelions join them or they will never see Aoi again. Ibara realizes the Ghosts attack the JAXA survivors in order to lure the Coppelions in a trap to capture them. Ibara and Oyakata heads to the 1st Division base at a park to rescue Aoi where she manages to hold the Commander at gun point and orders him to release Aoi. Unfazed, the Commander dares Ibara to shoot him which she can't which his troops beat her. Ibara is saved when Haruto arrives on his AMV and retrieve the injured Ibara while he is force to leave Aoi behind. As Ibara regains conscious, she and Haruto talk about their past. Thanks to a transmitter he place on Aoi earlier, Ibara, Haruto, Gennai and Oyakata locates Aoi and the Ghosts moving to another base. With the Ghosts stopping to a nearby water treatment plant to retrieve barrels of radioactive waste, Ibara and Haruto begins their plan to rescue Aoi while Gennai and Oyakata distract the troops. However, Ibara is shocked to learn that Haruto and the Mop-Up Team were trained to kill people which she is against. Despite Haruto killing some troops, Ibara hopes to rescue Aoi without killing anyone but is caught by the Commander. To her shock, she learns the 1st Division bodies have mutated and adopted living in the radiation hence they do not fear dying. Ibara tells him she can help him but the Commander orders one of his tanks to shoot them. Aoi manages to escape but she, Haruto, Gennai and Oyakata finds Ibara heavily injured.
Ibara is critically injured after getting caught in a blast caused by the 1st Division’s tank. Thanks to the efforts of Haruto and Taeko, Ibara manages to pull through, only to learn that a guilt-ridden Aoi has now secluded herself.
While heading to the hospital, Ibara and her team run into Cleanup Crew members Kanon and Shion Ozu, otherwise known as the Ozu Sisters. But to Ibara’s surprise, the Ozu Sisters turn against their former classmate...
Haruto informs the group that a massive and lethal Zone is approaching the Planet. With time running out, Ibara comes up with a last-ditch plan to evacuate everyone from the area using an old abandoned train.
The Coppelion set their escape plan into motion by dividing into two teams, with the Diversion Team led by Ibara, who is tasked with drawing the Ozu Sisters’ attention away from the others.
The Diversion Team find themselves in serious trouble when the 1st Division brings out their secret weapon, the Iron Spider. As Ibara tries to hold off the Ozu Sisters, Aoi is left with the task of stopping the Iron Spider alone...
Ibara and the Diversion Team are nervously waiting for the train to arrive when they are attacked yet again by the Ozu Sisters. After a fierce battle, Ibara manages to fend off the sisters and make it on board the train.
Ibara and the other passengers rejoice after their train has successfully escaped from the Zone. But their celebration is cut short when they see a vengeful Kanon chasing after them in the Iron Spider, which they thought had been destroyed.
